It is now well known that proteins specifically interact with each others to perform their functions,so the function can be studied through the analysis of protein interactions. Systems biology providesan essential framework to analyze these interactions on the scale of a cell, tissue or organism. Understandingall of these interactions is a major challenge for the understanding of protein function andcellular function. The development of techniques to identify protein-protein interactions (PPI) on alarge scale led to the construction of interactions maps. The modular organization of cellular processesis visible through the organization of these interactions. This is why these maps represented by networksof protein interactions are analyzed through the application of clustering methods, aiming toidentify groups of proteins involved in a same cellular function.
